D我知道错了，因为是代词them指代不清，但是E中nearly 99 percent have vanished怎么可以用have呢?应该用has才对啊

我是这样分析B选项的，that 引导的定语从句的时态和主句的时态不一致，从句过去式，主句现在完成时，逻辑上矛盾，不知道对不对，请高手多多指教

我觉得你的分析是正确的，因为前面有个99%的概念，所以这里不是所有的动物都灭绝的，那1%的不能用过去式

我觉得少了个the 意思上就有差别了，像原句的意思就是整个地球上就有那么five hundred million different species ，但是B选项少了个the，就没有这个总体数量的意思了，就有点整个地球上其中的five hundred million different species ，有99%灭了。。
